Have you considered flotation to remove the base metals? While this would involve chemicals, they are usually small amounts of soaps and oils and designed to be removed from water systems.
 
Silver and base metals are usually present in an ore as an intimate mixture, float the base metals and you float the silver with them.
Flotation will require a fine milling of your ore, I suspect much finer than you are presently milling.
Flotation was developed as an alternative separation process to gravity separation for sulfides.
Further development allowed some separate flotation for some sulfides rather than a bulk flotation for all sulfides in an ore sample.
The degree of separation is highly ore type dependent and use of ecologically acceptable flotation reagents is not a given for any particular sulfide type.
There is usually a lot of test work involved in working out what reagents are required for any particular float type and this test work is not cheap.
